Since you have a 97 you don't have to worry about the plug order or injector wiring. Trust me, if you had the 1/4 and 2/3 coils reversed, the car wouldn't run. I ran into this when swapping my 96 to a 1g CAS. Your car originally had the cam sensor on the same side as a 1G so all you lost was your crank sensor which is more accurate than the CAS.
Just disable the multiple misfire code in link and that will fix it. I dealt with this problem with an AFC for a year before I decided to buy link to fix it.
